Typhoon Trami, which made landfall in western Japan on Sunday evening, reached Tokyo on Monday, bringing heavy rains and strong winds.
The train operations were resumed gradually from Monday morning.
"I won't make it on time because trains are way behind schedule", said a woman in her 40s who was commuting to her office in Fuchu, western Tokyo. None of its 70 passengers were injured, and its operator Keio Corp. resumed services about four hours later.
The storm's strength prompted rail authorities to take the highly unusual step of cancelling Sunday night train services in Tokyo, one of the world's busiest networks.
Evacuation orders were issued for more than 220,000 people, and the Tokyo Electric Power Company said more than 190,000 homes were without power.

Aerial footage on NHK showed hundreds of people waiting outside train stations, with several major commuter lines closed since Sunday.
If Kong-Rey continues moving as forecast, it's due to pass closer to Okinawa than previously reported - 164 miles west-southwest of Kadena Air Base at 7 a.m. Friday, still packing 104-mph sustained winds and 127-mph gusts at center. At least two people are missing.
The typhoon, rated by Tropical Storm Risk as a category 1, the lowest on a five-point scale, killed two people and injured nearly 130, public broadcaster NHK said.
Kansai Airport, which is situated on reclaimed land offshore in Osaka and suffered extensive damage in a storm earlier in September, reopened early Monday after closing its runways the previous day as a precaution.
Japan has been hit by a series of typhoons this year, including Typhoon Prapiroon, which brought downpours and caused floods and mudslides in western Japan in July.
